I'm catching up on old postings and didn't see you ever get an answer to this. Sorry this is a month old.
Yes you can disable COM2 if needed by rebuilding redboot (I had to do this as a device I had on COM2 would hang redboot at the boot script).
look for CYGNUM_HAL_ARM_IXP425_SERIAL_CHANNELS in hal\arm\xscale\exp425\current\cdl\hal_arm_xscale_ixp425.cdl and set the value to 'calculated 1' to only use COM1 and not COM2
