The 'problem' is that the watchdog will trip and reset your board.  If
its not occurring to you then your using a version of the software that
tickles the watchdog while its programming.

I am able to reliably JTAG program an Avila board with the R11 resistor 
installed. I programmed and verified the flash memory contents of the 
same board 10 times, and every time it worked. I am using a GW16012 Rev 
D JTAG programmer in Linux.

Could you in more detail describe the problem that will occur when an 
Avila with R11 installed is JTAG programmed. Does the problem apply to 
all Avila hardware revisions? How can I replicate the problem in Linux 
using the GW16012 Rev D programmer?
